Forward Marie Ngah Manga scored twice in the opening half, setting the pace before Naomi Ndjoah Eto sealed the win.
The decisive triumph caps a historic campaign for Cameroon, ending decades of heartbreak after finishing as runners-up in three previous tournament finals.
Malawi, competing in their first continental final, earned praise throughout the competition despite falling short in the title clash.
